Entering the Institute and Securing Doctor Li for the Brotherhood in Fallout 4 Episode 13
Episode 13 of our Fallout 4 walkthrough begins the moment the Signal Interceptor is fully powered and ready. We speak with Proctor Ingram one final time, step onto the Reflector Platform, and activate the molecular relay. In a flash of light and energy the Commonwealth disappears and we materialize deep inside the Institute. The long search for Shaun finally ends here, but nothing about the reunion is what we expected. This episode covers the full Institutionalized sequence, the shocking truth about Father, the recruitment of Doctor Madison Li for the Brotherhood of Steel, the Network Scanner data drop, and the official start of the Liberty Prime rebuild project.
Teleporting into the Institute and Meeting Young Shaun
We step into the teleporter under Ingram’s supervision and arrive in a sterile white chamber. A calm voice over the intercom guides us forward into an elevator. When the doors open we find ourselves face to face with a young boy who looks exactly like the child we lost decades ago. The boy is terrified, calls us a kidnapper, and refuses to believe we are his parent. Moments later an elderly man enters the room, calmly deactivates the child with a code phrase, and reveals the truth. The boy is a synth prototype. The old man is the real Shaun, now an adult who has lived sixty years inside the Institute and risen to become its Director under the title Father.
The conversation that follows is heavy. Father explains the passage of time, the Institute’s goals, and offers us a place among them. We listen, ask questions, and eventually agree to meet the division leaders so we can move freely and complete the objectives the Brotherhood requires of us.
- Lore Fact: The young Shaun we first meet is a synthetic copy created by the Institute as part of their ongoing experiments in human replication. The real Shaun was taken as an infant and has aged normally inside the sealed environment of the Institute while the Commonwealth continued its slow collapse above.
Confronting Father and Meeting the Institute Leaders
Father directs us to introduce ourselves to the heads of the Institute’s four main divisions. We move through the clean, futuristic corridors and speak with Allie Filmore of Facilities, Justin Ayo of the Synth Retention Bureau, Clayton Holdren of Bioscience, and finally Doctor Madison Li of Advanced Systems. Each conversation reveals more about how the Institute operates and how little the surface world matters to them.
When we reach Doctor Li we deliver the message Elder Maxson gave us: the Brotherhood of Steel needs her expertise again. She is reluctant. The Institute has given her resources and freedom the Brotherhood never offered, and she is not eager to return. To change her mind we need proof that the Institute has been lying to her about the fate of her former colleague, Brian Virgil.
Convincing Doctor Li with Evidence from Bioscience
We leave Advanced Systems and head into the Bioscience division. Behind locked doors and laser grids lies the sealed FEV laboratory where Virgil once worked. The area is defended by turrets, traps, and a powerful Assaultron, but once the defenses are cleared we find Brian Virgil’s Personal Log 0176 sitting next to a terminal. The holotape contains the truth about what really happened to him and how the Institute covered it up.
We bring the log straight back to Doctor Li. After listening to it her trust in the Institute collapses. She agrees to leave and return to the Brotherhood of Steel. With that success secured we finish the remaining introductions, including a final word with Clayton Holdren, then locate an Institute terminal and insert the Network Scanner holotape Ingram provided. The scan completes, giving the Brotherhood the data they need.
Completing the Network Scan and Reporting to the Brotherhood
With the Network Scanner loaded and Doctor Li convinced, we return to the molecular relay and teleport back to the surface. We report first to Proctor Ingram, handing over the completed scan. Then we climb to the Prydwen and speak with Elder Maxson. He is pleased that Li is coming back and that the infiltration was a success. Maxson immediately points us back to Ingram for the next phase of the Brotherhood’s secret project.
Rebuilding Liberty Prime Begins
Back at Boston Airport, Proctor Ingram reveals what the Brotherhood has been working on in secret: the reconstruction of Liberty Prime, the massive war robot that once helped destroy the Enclave in the Capital Wasteland. The project is nearly complete but still needs specialized scientific expertise. Ingram sends us to speak with Doctor Li one more time. Now that she is free of the Institute and has heard the full truth, Li agrees to help finish the robot. We return to Ingram with the confirmation and the episode ends with the Liberty Prime rebuild officially underway.
